I would like to connect the DTS6d automation output to my CP55 so if the digital drops out, the CP55 will switch to SR. The manual seems to indicate that the dts outputs a series of pulses to indicate this. How easy is it to wire those pulses to the CP55 and get it to switch without needing to buy and automation interface card?

The automation logic interface card between the 6D and CP-55 is the D565. Why do you need it? Well it comes down to simplicity of installation, and a few other things but if all you need is to get the 6D to pulse the 55 into non-sync, SR, and DTS it can be done with out it. First its best if you have a CAT 321 on the CP55, if so see below. You will have to make your own cable.
Note that if the CP-55 can not playback SR you should still use the SR out pin 11 from the DTS-6D since in most all cases this will be the out pulse on the 6D when reverting to optical.

DTS-6D automation output pins -> Dolby CP-55 CAT 321 TB 2

13- Out Common ----------------> GND
11- Out SR --------------------> S2-Dolby Stereo w/surrounds
12- Out Non-Sync --------------> S6- Non-Sync
25- Out DTS -------------------> S7- AUX
