I think it depends on the series. For something like Indiana Jones, the first one will most likely be the best, because it's designed to work on its own, and a sequel is just trying to recapture the magic.
For something like Spider-Man, I would anticipate the sequel being better, because you're dealing with a huge franchise, and in order to get to the good stuff, you have to spend the first movie setting things up. That's tedious and boring.
Of course that line of reasoning suggests that SPIDER-MAN 3 would be great, so go figure...
